Thank you for finding and posting the game. I did not know about it, and it looks pretty interesting. However I had to edit your post slightly.
Your original link was to a third party file hosting website. It included the Xpadder application which looks like it is paid commercial software. The game itself seems to be freeware, and is available directly from the game developer's website. Thus I have swapped the link to the developer's site.
The developer also has a link posted to a controller config file, and recommends using Joy2Key. The config file from the developer is posted near the bottom of the page here. They also are hosting a download of Joy2Key. However I would grab what is possibly a more up to date version directly from the official Joy2Key site here.
All that out of the way thanks again for mentioning the game. I just want to keep links clean and clear to be safe.

It is pretty cool. I played the first section. (On my regular PC) It motivated me to dig out some of the NES style controllers I have to see how well they would work.
I have an original controller that someone converted to USB, a Hyperkin, and a Retrobit. I could not find my USB original. However the Retrobit works pretty nice once set up with Joy2Key. I had to modify the config that the developer posted a little. Since the Retrobit is more akin to a Xbox style controller I was able to set up the full screen and menu keys to controller buttons. I set up the rage meeter move to the Select key. (Can bind A+B to one controller button press) The turbo set also works fine. I was able to bind the keys. Then I could set A or B to turbo mode using the controller. The Hyperkin controller also worked fine, but it was a little more limited since it features the same amount of buttons as a regular NES controller.
If you happen to be making a video it might be worth taking a moment to go over how to set up and configure Joy2Key. I checked Controller Companion, and there seems to be a configuration file for the game in the Steam Works section. However I can not seem to get my Controller Companion to work correctly. I am not sure if it is not recognizing the Retrobit controller correctly or what, but I'll try to remember to get it sorted.
Some other things i happened to notice was there even on my regular PC (i7 4790k/AMD 580 8GB) when I first click to run the game (which is written in Flash wrapped in an exe) it comes up, and then it takes about 15 seconds or so before I can click the intro to get to the main menu. The intro will not even flash until about 15 or so seconds has passed. If I click anything before the info starts to flash to click the program will lock up.
If I click anything other the flashing banner that says click anywhere to begin it will load a web page for whatever was clicked on. Also if I click the NewGrounds logo while the program is loading the main menu it will load up a browser window to NewGrounds website.
Lastly out of curiosity I ran it in WINE on my Linux Mint Debian machine and it runs in WINE fine, but I can not add it to Steam in Linux.
(Adding to Steam in Windows is fine.)
EDIT
The start up of the game seems to run more smoothly on my Linux machine under WINE. Might be a Flash issue in Windows for me.

The version of the game I posted is the best one to use I had zero issues running it on the deeamcade as for the controller I always used xpadder you can set up any game that lacks controller support
